This has happened in a lot of games not just SoM , people always seem to have cloud save enabled. In those games I never lost my save, but then again I don't use steam cloud. Also steam cloud makes a backup of your save somewhere localy, but I don't know where. Can't say if that is for sure the problem but I have never lost a game save out of all the steam games I own.
